When I'm typing Greek in Word, Word automatically switches to a different font thats a bit harder to read. I can reset it to Times New Roman, but any letter with an accent still appears in the alternate font. Is there any way I can get Word to display these letters in Times New Roman as well?

Unfortunately, the Times New Roman font does not include some of the Greek diacritics and so Word tries to be helpful by switching to a font that does support them. I believe Gentium supports all the Greek diacritics and it is easy to read even at small sizes. Gentium can be downloaded from http://scripts.sil.org/gentium_download

Times New Roman in Vista includes greek polytonic characters.
Both Win/XP & Vista also have Tahoma with polytonic greek characters.
Finally all Windows systems after Win/2000 have Palatino Linotype with polytonic characters implemented.
Using any of the above in Word solves your problem.
